First of all if we see the cyclone
It has two parts mainly 'Top ' and 'Bottom'.
As the impact of the cyclone will be low at Bottom in water ,

Send a automated missile under water to reach the Bottom of cyclone and then bombard as shown below .
If that did't work out then
Plan 2 )
Send two automated missile under water to reach the Bottom of cyclone and let the other one reach the top and then bombard at once as shown below .
This will cause a disturbance to the flow of direction and stops the cyclone.
